GPz 550 only running on two cylinders; It thinks its a twin!

Can anyone shed any light on this please?
I have a z500 with a GPz 550 engine in it from an 84 model that has started running on the middle two cylinders. I have checked the coils/plugs/leads,all connectors have been cleaned and all switch gear and associated gubbins checked too and its still only running on the middle two. The carbs are fine and fuel is getting to all 4 pots.
When I put the plugs on the cam cover they spark twice when I turn the engine over but as soon as the engine starts (on 3&4 ) they stop sparking.
Im suspecting the CDI unit? Before this it was running sweet as a nut and allways fired up first time.
If anyone has had the same problem and can confirm my suspicions or can help in any way it would be greatly appreciated.

Ps. If anyone in the Ripon area has a spare CDI I could borrow (the GT550 has the same unit too,part no 21119-1113) just to rule this out there's a pint in it for you! :285

Have you checked the pickup coils on side of engine connected to crankshaft? there should be two contact points 180 degrees opposite, Cylinder 1 and 4 is 180 degrees out of phase with 2 and 3. so if one pickup is defective and you have swopped the coils around cylinders 1,4 and 2,3 with same result, start here. Then check cdi.

this will help, its from the 600/750 but should be same as 550
